What issue are you seeing?
It seems like new threads that use the Worktree setting seem to sometimes (always?) forget the Run script I've already set for my environment. When I click the Run button, it asks me to enter a new one.
What steps can reproduce the bug?
I've set a Run script for my project. When I create a new Local thread, the Run button shows up with the correct Run script state available; clicking it works, and I can edit it.
When I create a new Worktree thread, the Run button lacks the V arrow and clicking it asks me to add a new script. Is it possible you're looking for the script in metadata within the worktree's .codex (which doesn't exist because it's gitignored)?
What is the expected behavior?
