Happened to me when the Codex has fixed line endings from Windows CR/LF style to Unix LF. The git diff reports it correctly as modified file, but visually one sees no changes. That was expected behaviour I benefited from once I understood the situation. Could this be same case as well?
No CR/LF in my case
